I found the game quite uncomfortable to play, most probably as I would first need to get used to the quite complex shooting controls scheme. Maybe you could try to simplify it a bit by going with 2 colours at the game start and actually giving the cells the colours instead of just displaying icons of... well, which colour the cell has :-)

To your suggestion of changing the colours of the enemies: this would be much harder than it actually sounds. I had to dismantle all sprites in parts which would be recoloured and in these parts which are not. Nooo wayyy man, I'm a coder and not an art guy.
Some tips if you decide to give it another try (and anyone who stumbles upon this project):
The arrows and colours in the icons show which keys to press, this should help you a great deal. The colours also match the XABY-Buttons on the X-Box-Controller.
Remembering the enemy formations and deciding where to shoot first is the key to success.
The bosses move in fixed patterns. Watch them. Learn them. Concentrate on evading and countering the bosses shots. This will activate your booster (bullettime) which will give you a definite edge.
Use the speedup when things get tight.
If everything fails, well... you have unlimited continues. Shield-crash entire formations at your leisure, let the germs escape, reach the end of the current stage with 99% toxification, die immediatly at the beginning of the next stage... and be reborn with three shields and 0% toxification.
This doesn't give you a score to brag about, but takes you surely through all stages.
